Gauff lost the third round match 7-6, 6-4 in a big shock on Court Philippe Chatrier.
While trailing 3-2 in the second set, Gauff faced a break point and heard a call of out from a linesperson.
Gauff then missed her shot, but the umpire overruled the call and awarded the point to Vekic.
“I feel like I’m getting cheated constantly in this game,” Gauff was heard saying during a lengthy argument.
The 20-year-old carried the USA flag at the opening ceremony alongside LeBron James.
But she made 21 errors and hit just 10 winners in Tuesday’s loss in the blistering Paris heat.
Her exit follows the defeat of another top American contender, Jessica Pegula.
Pegula, 30, was beaten in the second round by Ukraine’s Elena Svitolina in Monday’s night session.
Gauff and Pegula are still in the women’s doubles – where they are the No. 1 seed.
The US Open champion must dust herself off ahead of a mixed doubles game later in the day.
Gauff is playing with Taylor Fritz in that competition.
The good news for the US tennis team is that Fritz won his singles game at the same time.
He beat Britain’s Jack Draper 6-7, 6-3, 6-2 on Court Suzanne Lenglen.
Danielle Collins, meanwhile, won her third round match Tuesday to book a spot in the quarterfinals.

Gauff’s selection as flag bearer for the US was criticized by an Olympic legend.
Former track star Michael Johnson accused the US Olympic Committee of going for “popularity”.
Johnson said on BBC: “I’m a little disappointed with USA team’s choice.
“I was hoping for a Simone Biles or an Olympic athlete from a traditional Olympic sport. I think they went for popularity.
“Unless Simone said she didn’t want to [because she has to get ready for her competition]. That’s a possibility.”
Biles opted to skip the opening ceremony to focus on her competition on Sunday.
Ultimately, her decision paid off as the gymnast was on top form.
Gauff also revealed that the entire US tennis team left the Olympic village apart from her.
A chaotic recording showed several members of Team USA doing their hair, makeup and getting dressed before the first day of Paris 2024.
Gauff captioned the post, “10 girls, two bathrooms #olympicvillage.”
That prompted one fan to comment, “I would go to a hotel.”
To which Gauff replied, “‘All the tennis girls moved to a hotel except me. so now just five girls two bathrooms.”
